What are these holes for ?

Sorry I didn’t get a photograph but I’m sure somebody will know . Under the passenger seat in the storage area / battery box ? There are two round holes in the side going towards the centre of the vehicle. They’re probably 1 1/2 “ diameter and look factory made . Could they be for battery cables ?

Whatever they are is there a plate or bung / bungs which should go in there ? I’m trying to cut down on noise and  smell coming in .

Yes, as Alex said, Battery Cables. Just bung them up with some rubber bungs, if you ain't going to be using them.

I agree with the previous posts and, for models with the battery under the bonnet, they would have come from the factory with blanking grommets installed.

338023       to fit 1" hole
BD155888L  to fit 11/4 " hole
338027        to fit 15/8 " hole

Part numbers are from a S3 book but the low numbers of 2 of the sizes I quote suggests a continuation from earlier models
